I can think of two, off the top of my head:
1) Lord of the Rings. Not only because I constantly find myself comparing Ed and Al to Frodo and Sam and Resembool is TOTALLY THE SHIRE IN DISGUISE *shot* but also because both stories share lots of themes - bearing heavy burdens, resisting darkness, being sucked into power, finding the strength to give up that power, finding hope in the midst of despair and lots of others. And both stories have TONS of amazing characters and plot threads, all weaving together to create a rich tapestry of a story. And I'm all but convinced that Xing has Oliphaunts. *shot repeatedly*
(Is it weird that Roy reminds me of Aragorn...with the whole waiting-for-the-throne thing?...)
2) Supernatural. I have a confession to make - it was my unbearable FMA/epic-brotherly-love withdrawals that forced me to turn to this severely underrated TV series and make it my new guilty pleasure. I don't even LIKE horror or things-that-go-bump-in-the-night kind of stories, but I don't care because the bromance between Dean and Sam is too epic and FMA-ish. Seriously, when I first got into it, I couldn't stop thinking "HOLY ARAKAWA IT'S ED AND AL GHOSTBUSTERS THIS IS SO AWESOME" xD The parallels between these two brotherly dynamic duos are almost uncanny.
What's even MORE uncanny is that one of Arakawa's new stories involves people hunting down...you guessed it...supernatural baddies. xD
So...how 'bout you guys?

(Is it weird that Roy reminds me of Aragorn...with the whole waiting-for-the-throne thing?...) Would that make Riza Arwen? (I'm sorry I know nothing about LOTR except that I thought Arwen looked cool on this bookmark thing I got. OTL) I've always thought that Black Cat was FMA-ish, because both feature a kind of "loose-cannon cop on the edge who doesn't play by the rules" duo as the main characters, fighting against (or sometimes working with) a government that they can't always trust. And the zany humor mixed with Serious Stuff is reminsicient of FMA as well...xDD

I never got into LOTR :/
But I always thought that Malik and Kadar from Assassin's Creed were like Ed and Al, what with Malik losing his arm and Kadar (his brother). It's all very emotional. And I see bits of Mustang in Ezio, too, what with them both being manwhores. I play this game way too much.

Ezio also like Roy goes on a murderous rampage...and then stops.

Teen Titans. Experienced both fandoms, found scary similarities.

First anime!Winry and Aqua have the same seiyuu.
I PLAYED THROUGH BIRTH BY SLEEP KNOWING THIS and now I can't get this mental image of Terra with automail out of my head. The fact that he has armor all down his right arm at all times does not help matters.

Winry doesn't really like Alchemy...Leonardo never really liked it either (he didn't hate it, he just thought there was better things to do at the time). Gahhh! Ooh. With the Ezio/Roy thing. Rosa reminds me of Riza(EVEN THEIR NAMES!) they both aren't too girly and generally ignore the idiot manwhore's charms. Okay either: a) Someone at Ubisoft really likes FMA or b) This is all the Templars doing. or c) we are looking way to into thisI'm thinking its B. Edit: Oh my. Did I just turn Ezio and Roy into a couple up there? Ezio/Roy. Oh my, yes I did.

Without a shadow of a doubt. this is going to far but have you noticed how the military uniforms are kind of like the assassin's uniforms in the first one - what with the tails and shit?If Ezio and Roy were a couple oh my days. They'd spend the night arguing over who was better in bed looking but then they'd just make up and kiss. I feel a crackfic coming on. I would say that Leonardo and Winry are basically the same, but I like Leonardo and he doesn't annoy me. Except for the beard in Brohood is just getting OUT OF CONTROL LEONARDO SORT IT OUT

Ezio and Roy would always be arguing over who was better looking. ooh! I just realised, they both use Whores to help them! They are made for each other. IT'S SO CLEAR. I don't have Brotherhood yet so I am safe from Leonardo's beard
